This is possible, by encapsulating IPv6 packets destined to your
intranet in IPv4 IPsec packets. No additional transition mechanisms
are needed.

I don't know though if all extensions defined by the IPsec Remote
Access WG are available for IPv6. This might limit some functionality,
but basic IPsec and IKE should work in the situation that you mention.

Also, in general IPsec doesn't deal well with something modifying
packets in between. Hence a transition mechanism sitting in the
network between your end points might not be possible.
